You want enemy units to be eliminated. Units are eliminated when they take enough hit points. Units take hit points when they are in range of defensive weapons or clan castle troops. So, the basic strategy is: set up your base so that enemy troops are in range of your weapons as long as possible before they can do any real harm.

What counts as a harm and what do you need to protect?
Since you want enemy troops to fall before they do real harm, you always need to protect your defensive weapons.
Now, what counts as a "real harm" in this game? It depends on whether your village is being raided or your war base is being attacked. In war, real harm is measured in stars. 1 star for 50% destruction, 1 star for destroyed town hall, a third star for total destruction. You don't loose trophies or resources in war, so the fact that your great big gold storage got destroyed isn't a real harm in itself. So, the most important things to protect in war are your town hall and weapons.
When someone attacks your village, you can loose resources and trophies. In our opinion, trophies don't really matter - they are not useful in the game. But they can be fun. The more stars the opponent gets, the more trophies you loose. So, if trophies are important to you, protect your village town hall. Resources really do matter in your village. They are what build and upgrade units and buildings. So, in our opinion, the most important things to protect in your village are storages and defensive weapons.
